The idea leading to establishment of this university originated from Hon. Philip Thon Leek, the then Governor of Jonglei State (2005 – 2007). The objective was to train government officials and future workforce to serve the entire country. On 27 February 2007, H.E Salva Kiir Mayardit, President of the Government of Southern Sudan laid the foundation stone for the establishment of the University as an Institute.

On 22 January 2008, H.E Kuol Manyang Juuk the then governor of Jonglei State signed a collaboration agreement with the Rector of Free International University of Moldova (ULIM). This collaboration agreement led to the opening of the Institute on 1 February 2008. The Institute was meant to award degrees with accreditation from the Free International University of Moldova (ULIM), based on European Union Standards. In March 2010, it was upgraded to University status and became one of the public universities by H.E President Omar Hassan Ahmed Al Bashir before secession of South Sudan from the Republic of Sudan.
